Optimizing the design of a microarray experiment

Microarray experiments are large-scale experiments used to measure the mRNA level of thousands of genes simultaneously. These experiments are quite expensive in terms of equipment, consumables and time, therefore a careful design is particularly important to maximize the information extracted and minimize the costs. We first present a short overview of the different key steps in a microarray experiment. We then focus on experimental design issues arising by gene expression on two-color spotted cDNA microarrays, but many of the same issues apply to single-color gene expression arrays as well. Experimental plans should ensure that the main effects are not confounded with secondary undesirable effects. Some real case studies will be shown. Participants are also encouraged to submit their questions in advance and eventually propose a design that will be discussed and commented during the course.
